If your new pond has turned milky white, pea soup green, or just plain murky in the first few weeks, you are almost certainly looking at new pond syndrome. Nothing is broken. Your fish are not doomed.
What is happening is simple enough. You have water and you have waste, but you do not yet have the colony of beneficial bacteria that processes that waste. Until those bacteria build up, ammonia and nitrite spike, algae move in on the free nutrients, and the water looks awful. The fix is not a bottle of clarifier. The fix is understanding the cycle, testing the right things, and giving your filter what it needs to colonize.
Why it happens: the nitrogen cycle
The nitrogen cycle is the biological process that turns fish waste into something relatively harmless. In a brand new pond it runs in three stages.
Stage 1: ammonia builds up (days 1 to 14)
Every fish produces ammonia through its gills and its waste. In an established pond, bacteria eat it almost as fast as it appears. In a new pond those bacteria do not exist yet, so it accumulates. Ammonia is colorless, so you will not see it. A test kit will.
Stage 2: nitrite spikes (days 7 to 21)
The first wave of beneficial bacteria, mostly Nitrosomonas, colonizes your filter media and starts converting ammonia into nitrite. That is progress, but nitrite is toxic too, sometimes more sharply than ammonia. Your ammonia reading may fall while nitrite climbs. This is the stage that causes the most panic, because the water can go milky as bacterial populations boom and crash.
Stage 3: nitrate appears (days 14 to 35)
Nitrobacter and related bacteria colonize the filter and convert nitrite into nitrate. Nitrate is fairly harmless at moderate levels and comes out with partial water changes or gets taken up by plants. Once this stage is running, ammonia and nitrite both read near zero and the water usually clears within a week or two.
Where algae fits in
Before the bacteria are established, the water is loaded with ammonia and nitrite, which is raw food. Single cell free floating algae, the kind that turns water green, exploits that window hard. It is why many new ponds go green rather than milky. The bloom collapses on its own once the bacteria start competing for the same nutrients, though it can hang around four to six weeks in a heavily stocked pond or one sitting in full sun.
What changes the timeline
- Fish load. More fish means more ammonia, a harder spike and a longer cycle. Two or three small koi might cycle in three weeks. The same pond stocked to the limit on day one can take six to eight weeks and lose fish on the way.
- Water temperature. Beneficial bacteria reproduce slowly below 55F. Set a pond up in early spring or late fall and the cycle takes considerably longer than it would in July.
- Filter media surface area. Bacteria live on surfaces, not floating in the water. Dense porous media gives them more real estate and speeds things up. Undersize the filter and you will be fighting the cycle for the life of the pond.
- Bacterial starter. Seeding the filter with a live nitrifying product on day one can cut one to two weeks off. It is a head start, not a skip.
- Chlorine and chloramine. Fill from the tap without dechlorinating and you kill the bacteria and reset the clock. Always dechlorinate before adding fish or bacteria.
- Transferred media. Moving sponge, bio-balls or gravel from an established pond is the single fastest way to seed a new filter. Even a cup of established gravel carries enough bacteria to cut the cycle down noticeably.
What the color is telling you

Looking after the fish while it runs
The nitrogen cycle is water chemistry, but it is a fish welfare problem too. What to watch, and when to step in:
- Test every 48 hours through weeks 1 to 5. Use a liquid test kit, not strips. Strips are unreliable for ammonia and nitrite, which are the two numbers that matter most here. Test ammonia, nitrite, nitrate and pH at minimum.
- Ammonia above 2 ppm: act now. Change 20 to 25 percent of the water, dechlorinated first. Cut feeding right back or stop it. Re-dose your bacteria starter. Above 4 ppm is life threatening to most pond fish inside a day or two.
- Nitrite above 1 ppm: watch the fish. Gasping at the surface, hanging around the inflow, or general lethargy all point to nitrite stress. Non-iodized salt at 0.1 percent, roughly 8.3 lb per 1,000 gallons, partially blocks nitrite uptake through the gills as a short term measure.
- Do not overstock while cycling. Cycle with two or three hardy fish, then add more once nitrite has been at zero for a while and stayed there.
- Leave the filter running 24/7. Switching the pump off overnight to save a few dollars in the first month will set the cycle back a long way. The bacteria need oxygenated water moving through constantly.
- Do not clean the filter while cycling. Rinsing media washes away the bacteria you are trying to grow. If flow really drops, a gentle rinse in pond water you have removed, never tap water, is as far as you should go.
Give the filter a fair chance
The main reason new ponds stay cloudy for two months instead of four weeks is undersized or badly designed filtration. Bacteria need surface area, oxygen, and steady flow. If your setup is struggling, or you are still planning the build, two places to look:
- Pressurized bead filters. Bead filters use small plastic beads as bio-media, which packs an enormous amount of surface area into a small footprint. They handle the cycle efficiently and backwash without wiping out the colony, which makes them a sensible pick for ponds up to several thousand gallons.
- Upgrade existing filtration. If you already have a filter that just is not keeping up, flow too low, media too coarse, no UV stage, upgrading the weak component usually beats starting over.
No filter skips the nitrogen cycle. Nothing does. A good one gives the bacteria the best shot at establishing fast and staying stable.
